This is probably a stupid question, but since I have an msd box and coil feeding my distributor is the part on top of the distributor that would typically house the coil empty in this case?
I'm upgrading some ignition wires and thinking about the cap as well, but I don't really know what to get. Do I have to stick with the regular HEI cap type that has that casing for the built in coil? Or are there caps that work for this situation that just omit that part all together?

the part of the cap where the old internal coil was ? rigth now you are using a external new coil? if this sounds right to you ? you need a adapter for this put a post where the old coil was so you can pick up voltage and send it to the plug wires. on the cap look for a good thick cap with brass terminals and rotor. you need a coil internal in the cap or external out side. the msd controls duration and how many times multiple spark but you still need some type of coil
yes, I do have an external coil now.
I wasn't sure if I could switch to a cap that had the coil wire post right in the middle or if I had to keep using the type with it off tot he side.
One other thing, what the heck is the scale used to measure spark plug temperature? I think my plugs may be too hot, they have the number 44 on them. I switched to 42's, but I don't know if that is a big change or small because I have no idea how far the scale even goes or what a single digit change even equates to.
no. if it is a gm hei you need to use the same cap. but you need the adapter for this msd should have one. try the 42 plugs
